Nobody outside of the president was to know about Jonathan, not until he was perfected. The man who had a part in his creation? Major Zero, a man who was in charge of the whole process back in the 1920's. Who trained Jonathan? well, multiple highly trained mercenaries and assassins. As a Rat Thiren, a human mixed with rat DNA, Jonathan had developed many abilities only a rat carried when he was older. However, his DNA was also spliced with a touch of immunity to poisons, fevers, and sicknesses most would die of. And, immortality. The ages of 10 all the way until 18 were brutal, since when he did an error or didn't obey a command, they tortured him for long periods of time with the aftermath of Jonathan being forced to undergo harsher training. This explained his scars on his back. It wasn't until he turned 18 he started to do work as a mercenary, starting up his career within the U.S Military. There, he meant The Boss, also known as Joy. It was the 1940's when he meant her, and they started to work together as their bond grew into a friendship. Their bond was a brother sister dynamic. When The boss brought Naked Snake, who would be known as Big Boss years later, Jonathan found him promising. Jonathan took part in Naked Snake's training, with offering his own tricks and ways of how he did things. When Naked Snake turned 21, he had developed feelings for Jonathan who was hesitant at first because. Well, he didn't know how to really love someone romantically. But, that all changed when their relationship bloomed when he had accepted. The two were in love. That all changed when Naked Boss turned 29 in 1964, and when Joy had been killed things took a turn. Jonathan was still a government weapon, and they wanted him back for a final stage to perfect him. With the anger, grief, and guilt he felt for Joy's death. He had to leave. So, Jonathan left a dogtag of his to Naked Snake and left for good. Ever since, Jonathan has been actively hunted by the government and other people who wanted to get their greedy hands on him.
